No, the amount of Coins in the Pantry are unaffected by upgrading your equipment. If you want to access the Coins in your Pantry, you need to wait until it gains at least 5,000 Coins. Once it does, then you can collect ALL the coins inside for a small purchase. Of course, if you wait too long to empty it, it will clear out and you'll have to fill it up again!
